Why don't you have a combined sciences subject league table?

As a student looking to apply for multiple science subjects such as Natural Sciences, I have found it difficult to get a fair comparison of the universities which offer combined science options. I feel the site would benefit from a subject table for Natural Science or courses like "Chemistry and Physics", or even just a general science one in addition to the separate sciences.

It's not possible really. Broad based courses are not consistently coded and so we have no way of extracting relevant data.
As well as looking at the Chemistry and Physics Subject Tables, I think you should carefully read university websites for course content, assessment, module choice etc to gain an idea about how each course is run. This may help you choose. A visit, of course, is a great idea.
